When the Men in Black tracked the alien back to his ship, they found his ship disguised. Little did they know, the Empire was pursuing that alien, too -- thus double the need to hide the ship! You can just see it in the middle of the horizon, and bombers and strike ships accompany Vader himself on this mission.
